If you mean the babies that Jennifer gives birth to, then their souls went into Glen and Glenda, since Glen's doll body basically contained two souls.

Yeah, I assume that it would basically be an exchange, like Dragon Prime said. Glen and Glenda's souls go into the babies and the babies souls go into Glen's doll body.

Yeah, I mean if you notice in Seed, both the Tiffany doll and Jennifer Tilly are alive and moving after she completed the chant, and I don't really buy in to the idea that it takes ____ time for it to take effect. I always thought when Chucky hit the Tiffany doll with the axe, that is was Jennifer Tilly in there, and that the eye color change thing with Jennifer Tilly at the birthday party was just for effect.
